摘要:
FromourjointworkdoneinTaiwanin1997-1998withH.C.Leeweknowthatthe1DhistogramsofK-stringsinprokaryotecompletegenomesaremuchbiasedtowardslowcountswithalongtailofhighcopy-numberrepeatsandtheirrandomizedcounterpartsshowabell-shapeddistributioncenteredaroundtheaveragecount.Tooursurprise,aninspectionofmoreavailablegenomesrevealsrichstructuresinanumberofrandomizedsequences,fromdiscretetooverlappingpeakswithKincreasing.Itturnsoutthatthisphenomenonismainlycausedbythesignificantdeviationofg+ccontentfromthatofa+t.Wehopethisstudymayeventuallyleadtoafinerwayofcharacterizingthenucleotidecontentofgenomicsequencesthanusingg+ccontentalone.ThistalkwillserveasanintroductiontothemoremathematicalexplanationbyH.M.Xiebyshowingmanycolorfulpictures.

CooperativeEffectsontheKineticsofATPHydrolysisinCollectiveMolecularMotors
Generally,molecularmotorsareATPase.Thereactionkineticsisstillanopenquestion.Inanrecentsinglemolecularexperimentperformedonkinesin(aprocessivemotor),thekineticsofATPhydrolysishavebeenstudiedundercontrolledexternalloads.ItseemsthatthekineticsofATPhydrolysisstillcanbedescribedbytheMichaelis-Mentenmechanism,whichintroducedin1913todescribetheprocessofenzymaticcatalysis.ButtheMichaelisconstantisload-dependent.Thisexperimentalresulthasbeenexplainedwellwithatwo-stateratchetmodel.Wefocusoncollectivemolecularmotors.Withintheframeworkofatwo-stateratchetmodel,thecooperativeeffectsonthekineticsofATPhydrolysisforcollectivemolecularmotorshavebeenstudiedindetail.WecalculatethedependenceoftherateofATPconsumptionontheappliedloadasafunctionofATPconcentration.Newfeaturesdifferentfromsinglemolecularmotorhavebeendiscovered.Weanalysetwotypicaloscillationsofcollectivemolecularmotorsalongfilamentsindetail.Therelationbetweenoscillatorycharacteristics,suchasfrequencyandamplitude,aswellasthedutyratewithATPconcentrationhavebeendiscussed.

Quasi-periodicityAnalysisofAluRepeats
ThegenomeofeukaryotesisknowntocontainvarioustypesofrepetitiveDNA.ThefunctionofrepetitiveDNAisunknown.AtypicalAluelementiscomposedoftwonearlyidenticalhalves(about130basepair)joinedbyamiddleA-richregionalongwitha3'
PolyA(Adenine)tail.SomeanalysisgaverisetotheconceptthatinterspersedrepetitivesequencesareselfishDNAwithnofunctionorselectiveadvantagetotheorganism[1],whileothersarguedagainstitandpresentedthattheinterspersedrepetitivesequencesarerelatedtoregulatorynetworks,allowingthecoordinateexpressionofmultiple,unlinkedgene[2].
WeanalyzeAluelementsbyusingquasi-periodicitymethodandthepurposeistofindoutwhetherthereexistsspecialcodingpatterninAluelement.ThesequencesofAluelementsusedcanbeobtainedinEMBLwebsite.ThetotalnumberoftheAluelementsare128.
Quasi-periodicitycanbeusedtofindthesizeofthewordofwhichasequenceconsists.Toshowthis,wecalculatedthequasi-periodicityofhumanexonsandweareimmediatelyimpressedbythesignificantpeakatquasi-period3whichisclearlyinducedbythattheexonsarewritteninthree-letterwords,i.e.,geneticcodes.
ToseeifAluelementsalsohavecertaincodingpattern,wecalculatedthequasi-periodicityof128Aluelements.Itissurprisedthatwedoseeasignificantpeakatquasi-period8.Amongthe128Aluelements,40sequenceshaveexactquasi-periodicityof8.Ifweaddthenumberofsequenceswithquasi-periodicityof7and9,thereare80sequenceswhichis80%ofthetotalsequences.
